What computer are you using? I had the problem before but it was because of usb hub. The problem went away when I plugged directly into the computer. Also, try soft reset the Reader while it's plugged in.

If the Reader is showing up in Finder, you can drag-drop files into the Reader and the files will show up. Drag into the directory Reader/database/media/books.
