Few things I can think of just off the top of my head:

1) The new Nook Friends stuff. I've been wanting to experiment with it but it's not in the nook app (that I can find) and not in 1.1

2) Kids books. Yes the nook app now supports magazines but still doesn't support kids books.

3) In store specials (both the read in-store features and the deals in the shop which aren't matched in the app.)

That being said I've been running CM7 on SD for a few weeks as my "primary" after finally finding a SD card that it ran stable on. (Go figure class 6 Lexar gives tons of FC's while a class 4 SD works like a dream.) and am seriously considering finally upgrading 1.1 to 1.2 and just not bothering with rooting the stock setup.

I really liked 1.1 rooted with ADW as a launcher - I still had quick easy access to all of the B&N stuff from the pop-up menu in the status bar but overall it just worked like a tablet. But being android 2.1 it's getting pretty limited on neat new apps that I want to play with so I spend most of my time in CM7 now.

I haven't done the 1.2 update since it sounds like there are enough new issues I wouldn't get the same experience I currently enjoy with 1.1. But I do want to experiment with the nook friends stuff since more and more people I know are getting nooks.

Honestly I use my NC mostly as a tablet since I really don't enjoy reading on it at all. I still use my e-ink nook classic for reading (and love it, though the new touch is looking tempting as an upgrade.) But I still don't want to give up the in store specials and the kids books since my daughter may not be able to read yet but still loves playing with the kids books. Though even on the kids books I have more that I've bought in the android market as apps because they're cheaper and most of them have more interactive features than the B&N kids books....but a few of the sample kids books I picked up she really likes so I need to keep a way for her to get to them.
