The questions boil down to this: Is there an easy way (PDF or EPub) to edit the documents to make a link from the Table of Contents to specific chapters or figures or illustrations? Any recommended programs for doing this procedure? It needs to hit the correct place even if the document has been re sized or re flowed.

Most of the actual books I have (not journal articles, but DRM or non-DRM books) have built in hyperlinked tables of content. I would assume that if you have a fully functional version of Adobe Acrobat installed on your computer, you could embed anchors and links within your PDFs, and then create tables of contents that you can use to link to specific spots within the document when it's open on the ink side.
Have you tried using the "info" feature from the main nav bar on the eink side? One quick-and-dirty solution would be to create bookmarks within the document on the PE, open the info menu on the tablet and use that to jump around within the text.
Hopefully I've not misunderstood what you were asking after.
