With the 1.2 update you can place sideloaded books on the home screen and they are handled like B&N purchased ones.
I don't use Calibre to transfer sideloaded content to the NC, because it add the jpg cover file to the images library along with my pictures and wallpapers and that annoys me, but if I add the cover file to the metadata on calibre, then convert epub to epub and just transfer the epub file to the NC (not through calibre) then the cover shows up.
