let me add my 2 cents.
I received a reply from the kobo team. At least some of you will get the satisfation to know that the dictionary works with epub as well.

Yes currently there is the three sections that you described, on the new Kobo touch however we have another list which where you can select your favorite books, we also have a search function for your library. The footnotes support is something we are beginning to introduce, the footnotes are being supported on our ipad/iphone app and it is something that is being looked at.
