Ok, I own a nook classic and a Kindle 3 wifi. Here is pro-con list.

Kindle pros:

Collections way better than shelves
Physical keyboard much better than typing on LCD
D-pad better than using LCD D-Pad for looking up definitions.
Pearl eInk better
Sideloaded and purchased books in same list
Long battery life

nook pros:

ePub
Lending (Yeah, Kindle has it now)
Ability to buy from other book etailers
MicroSD card slot
You can load your own screensaver without jailbreaking
Wife likes it better than Kindle (probably because the nook is hers and the Kindle mine)

Now, from what I read of the nook Simple Touch, it cancels out the Kindle's advantage in these areas:

D-pad navigation: Clicking on a word to get a definition has got to be better than moving around on a d-pad
eInk Pearl: nook has it now.

The other features I can't speak to, since I don't have the new nook to hold in my hand.
