I have a PocketBook360 and IT RECOGNIZES MY FOLDER SYSTEM. Hallelujah. But I'd really like to read on a B&N touch screen N2. But if there's no folder support, I don't think I can.
I have 700 books in my library. I do NOT want to restock my reader once a week. I DO want to have my entire library at my fingertips at any moment. (I do this on my cellphone with a Dropbox catalog, but I doubt N2 will allow that if there's no browser. *sigh*)
I would be willing to organize my books on their social system if it flowed down to the device, but having the shelves be device-specific at the moment is ridiculous. Any damage to the device and all that effort is gone.
But even then - 300 of my 700 books are from B&N. The folder support for the SD card is, in my mind, mandatory. Otherwise, I can't use it. (And, really, folder support should not be HARD to program.)

You have perfectly stated my frustration with the Nook. This is the main reason I purchased two JetBooks where the files system works as well as on my PC, with folders. It is simple, efficient, very easy to use, and the fastest reader I have when it come to locating anything. Long after my Nook and Kindle have died, these two little readers will continue along, on AA batteries, using an SD card, and delivering my books from where I decided I wanted them to be. Best of all, the file system never changes or is lost and if I need to pop the SD card out, it take a few seconds to plug right into my computer.
If they had an eInk screen they would be near to perfect, and as far as trouble free file organization and reliability, they just work with no frills.
My first reader was a JetBook and I thought I was upgrading when I got a Nook, but soon after the built in limitations started. Nooks and Kindles are fun to use, and the eInk is better and the wireless connections are cool to use, but when I want to settle down and browse the library, the JetBook wins hands down.
Oops, it's supposed to be my beloved
Kindle? Guess I just messed up again.
