The remove header and footer options never did anything on their own. They would enable a user defined regular expression to be applied to the document replacing any matches with nothing.
Search and replace was added some time ago. It's in the left hand column in the conversion settings. It gives three regex inputs with corresponding replacement inputs. If the replacement text is blank the text is just removed when it matches.
