I use Calibre to load everything. I only load to the Kobo main memory, I don't have an SD card. I also use Calibre to eject the Kobo and I've never had a problem.

I other thing I'd add is to always stay up-to-date with Calibre, it seems there's an update every time I use Cailbre, which is probably weekly.
