In Preferences, Behavior, under "use internal viewer for", uncheck PDF. Calibre will now open PDFs using the system specified application. Now select one of the problem books and click View. The PDF should open in the system viewer (probably ADE or Acrobat reader). If it looks fine than there isn't anything wrong with the PDF. It's just one cailbre's viewer can't handle.
