Calibre's viewer cannot handle complex PDFs. The same limitations that surrounding converting PDFs apply to the viewer. Internally the viewer basically coverts everything you give it to EPUB.

It sounds like there is nothing wrong with the file or calibre it's just a set of PDFs calibre can't handle.
