When saving layout (breakup of pages, etc) Reader only remembers type of the zoom level, i.e. it remembers that it was S, however it doesn't record, that S was 75 (or whatever else). So when you open book that was previously formatted using (say) S and you have changed the zoom value for S, it would lead to problems. I guess that's what happened.
I'm considering two options to resolve it:
1) add "reformat" action
2) remove LRFTextScale addon altogether, as it's causing too much trouble
When I was testing it, I've just checked that pages are rendered correctly, but didn't really check if they were cut off at the end (my bad). This could explain "disappearing comments".

base installer:
I#m using Winrar, did everything right (folder structure ok), deleted PRSP and rebooted. NOTHING happened.

Folder name should be lower case: prsp. It resides in PRSPInstaller. It does work, I've rechecked it.

It seems that the reader after flashing with PRS+ beta lost the ability to make some action on itself (?) or don't admit overwrite the firmware.

I suspect it's more of additional checks in standard installer code, just changing .dat file doesn't seem to work. It doesn't leave any track in the flash partition, it gets overwritten completely, when you install something else. In this case porkupan's firmware.

I found a reflashing package from PORKUBAN:
http://projects.mobileread.com/reade...ckage.orig.zip
That worked well! Now I have the old original SONY firmware on the reader.
BUT: The reader refuses to be flashed with the new original Sony firmware again! Strange:
It' possible to put your PRS+ Alpha on the Reader.
But even with that it's not possible to update with the new SONY flasher (which worked very well before the troubles begun).

Because just changing prspver.dat file doesn't work anymore it seems.
I'll prepare "*setup.exe" that would do it.

One thing that happens when you put it into standby is: BookHistory might try to save the changes (if there are any). I'd try to see if disabling BH resolves the problem.
