I use Calibres built-in book server to transfer my files. The server allows me to access my calibre books from the web browser (safari) and when I tap on them, I get the Safari page saying "Open in", and there I can choose to open the book in iBooks, Stanza, Kobo or any other program i have on my iad without needing to use iNuisance (iTunes).

Dropbox can be used in the same way since you can get dropbox as an ipad app and also install it under linux
