Firstly you can browse the calibre library with "good old file browser," secondly yes, it does organise its library to suit itself... that's what all databases do and thirdly, if you don't like calibre's layout then you can always save to disk in your own arrangement... that's what I do... treat calibre library as backup of everything and save to a working masterset organised precisely how I want...
