If you use anything other than a "," (comma) then you can use a Comma separated Text field so each collection name is treated as a separate entry - much nicer since you can use the tag browser and have a book in more than one collection.
If you already have collection names on the Kindle with the ",", then you can use Edit Collections in the plugin menu to rename each collection and save instead of manually editing it on the Kindle.

You have to delete and re-add it. But of course you can just run the plugin's Import Collection function again...

You can use Edit Collections to manage the books not in calibre - but its much nicer to bring the books into calibre and use the Create Collections function.
How you do that is best asked in the Calibre forum, probably Library Management subforum as you'll get more answers there. But a simple answer is just click on Add Books in calibre and navigate to your Kindle and select the books you want to add.
