PDF should never be used as a intermediary format during conversions and should only be the source format if you have no other choice.

The odds are that Calibre is not stuck. Some conversions can take hours, especially files that originated as MS Word documents. To minimize calibre conversion times to mobi, all Word files should be saved as Web page (filtered).
