I agree. Setting up multiple libraries in the fashion described by the Original Poster is counter intuitive to good function.

@lanie if you have determined, after using calibre, that multiple libraries in this detail is what you want to do you can submit a bug report to see if Kovid or any of the developers are willing to help you deal with your one in a million+ users setup.
