That might be my problem then. I didn't know that having the force auto gen TOC option could actually mess things up. I'll try running the epub through Calibre with that turned off and see what happens. My TOC has either gotten scrambled or parts fail to even appear is what I meant by it failing to work. I have a good TOC in Sigil but then end up with it not coming out right in Calibre. Thanks for the tip on the auto-generated TOC option.
Edit: That was what I was doing wrong. I'll remember to leave that box unchecked in future. I'll be uploading the Homer Omnibus in a little bit.

Does Sigil/ADE show a valid TOC before conversion? If so the main thing you need to do is make sure the 'force use of auto-generated Table of Contents' is disabled under the Table of Contents option. This is the default, but a lot of people enable this, which will throw out all the hard work you did with Sigil.
