Follow up:

I have tried one more idea:
- Manual remove of internal kindle files from all collections via this plugin;
- rename of affected files
- empty documents folder
- reboot kindle
- reload documents folder
- reboot kindle
- redo the collections.json
The problem IS still there.

I have to confess, I have absolutely NO IDEA where the issue comes from.
