The OP may have other issues, but in my case, I have found that converting books with very basic formatting normally works OK, but some recent books with fancier formatting, like specially indented passages, or using custom fonts, or even simple Drop Caps, can cause issues.
If you're lucky, the book still remains readable, and all that happens is that some of the fancy formatting gets replaced with something simpler. For example, indented passages may not show up as indented; Or the large Drop-Cap letters at the beginning of each chapter are replaced by standard sized equivalents (which also may, or may not, also be displayed in the wrong position). In other cases margins could convert badly, leaving super wide margins on both sides, or a full inch margin on one side and a quarter inch on the other.
Depending on your tolerance for these kinds of annoyances, perhaps one time in ten, the results of the basic conversion may so bad that you will not find them acceptable until you reconvert the file after tweaking the EPUB to fix the elements that are causing the trouble.
Also, despite having an otherwise fairly quick and responsive CPU on my Netbook (it handles 720p HD video just fine) these Calibre format conversion can take 10 to 15 minutes each, so if it takes two or three iterations to get an acceptable result, this gets to be a pain fairly quickly.
