I believe that B&N isn't in the business of selling Nooks, really. Their profit margin on those isn't that great. What they're in the business for, is to sell books. The Nook is only the medium of selling those books.

Rooting the nook and allowing it to load books from other vendors isn't making them any money so there isn't much incentive to deviate from the basic strategy.

I'm a good example of that. I'm in Canada. I cannot purchase from the B&N store so the only way to use a Nook is to root it. So after B&N sold me a Nook and I rooted it they aren't expecting another dime from me.

Having said that however, I can see them improving the app base so that they can offer more features that will allow them to make sell more books and magazines. It makes more business sense.
