Yep, you probably need an updated jailbreak.
If you're updating from a non-3.1-friendly jailbreak, (ie. <= 0.4.N), you just need to install the newer jailbreak on top. If you're updating from a 3.1 jailbreak (ie. yifanlu's or >= 0.5.N), then you need to uninstall it first.
For the other hacks (fonts/ss), you don't need to do anything, unless you happen to want the latest version for some reason (something new/improved or fixed that you care about), in which case you can just, as usual, install the latest version on top of the current one.
