It looks like your confusion names and versions, here is a little clarification. Froyo is 2.2, Gingerbread is 2.3. The stock nook OS is 2.1(Eclair). Right now the only version of 2.2(Froyo) for the nook is nookie. And the only version of 2.3(Gingerbread) is CM7.
The next B&N upgraded is based on Froyo(2.2) so you will be upgraded to 2.2 when it happens.
The term "root" is a UNIX term that really means "Administrator". The act of rooting does not change anything on your device, as far as functionality. What rooting does is makes you and administrator so you CAN make any changes to your device. For instance like installing apps.
Me personally I don't care for B&N core functionality. There was nothing about the stock nook OS that I liked, I even think the nook reading app in the market is better than what shipped with the default nook color. (But it lacks Magazines and Kids books)
I compete wiped my device and installed CM7(Gingerbread) on my device and am very happy with the results. All the apps work on CM7 since it contains all the core Android features. In matter of fact tablet based apps also work like tablet apps on the nook.
As far as how to re-root once the update goes through, you'll just have to wait until a developer updates the autonooter with the new changes.
