Yes - you can do this outside Calibre, although a library check will warn you about the files.

Calibre will also let you add any file format/file extension you want and will track, but ignore it (if it's not a recognized ebook format). Put your code into a zip file having the extension .zip.code and Calibre will see it as a .code file and ignore it, but list it as a stored format of type CODE.
