@jadine37. What version of Android did you root your Nook to? I'm guessing you just rooted the stock Nook Color with Autonooter, etc. If so, then you are using version 2.1. Anyway, YouTube problems are known to exist from time-to-time. You might try going to the Market and downloading the newest version of Flash 10.2 by Adobe. Also, if you wanted to load a different ROM version for Android 2.2 from the XDA-Developers websource, those ROM's are known to handle YouTube and other video playback very well and with great quality.
