Empty books are Metadata only. There are NO formats attached (yet ), therfore it is impossible to send a non-existent FORMAT to your reader..
While 'auto-merge' may work. I prefer to open the Meta-data editor and ADD/Drop the format in the exact place it belongs.

To see 'empty books':
Type into the search bar: formats:false
