Yes Calibre can do a bulk convert. Select the files you want, then select the convert button.

Be warned though, if you select a lot (meaning 10+ ebooks) it will take a LONG while and it may crash during it. So if you are talking hundreds of titles, maybe select them in groups of like 20.

Calibre should ask you if you want to convert a ebook if you send it to your reader and its in the wrong format.

Calibre also just had a new version come out, so you might want to download that, it maybe be more stable when convert large batches of files.
