I agree, stay away from PDF formats in general and you will be much happier with a small screen reader.

I also agree that your best bet currently is something like a PRS-350 or PRS-650.

I say this not only because they do a better than average job of re-flowing PDF's when you do have to deal with them, but also because the OP already has a usable reader but specifically wants something SMALLER that will do a good job.

If you are reasonably happy with the 5 inch screen on your Jetbook, I would check out the Sony PRS-350. Same 5 inch screen, MUCH more compact, and the touch screen interface is a dream compared to what you have now.

The PRS-350 has an 800x600 resolution eInk Pearl screen that will be a very noticeable improvement over that 640x480 LCD screen you are using now.

Currently Sony is trying to play rip-off pricing games with the 350 ($179 at SonyStyle), but if you can find one at a reasonable price (let's say $150 or less), then I think they are a really good value.
