Not on the desktop application.

There doesn't appear to be any way to clear the bookmark symbol (close book) on the desktop. You can temporarily clear it by advancing past the last page of a book, but then the bookmark reappears when you do an Update Library function. This will then force that book to download to the reader when sync'd - something you don't want if you've already downloaded and read the book on the reader.
