I am having the same problem as recent the posters (chyron8472, HBH_AU). I've already organized my document folder on the Kindle to contain folders with the collection names:

document -
- Crimes
- Fantasy
- Science-Fiction
- .
- .
- Technical

I've tried using KCM to create collections in different ways:

1) Drag and drop the folder names from the left side to the right side
2) Right-click the folder on the right side and select "Create collection from folder"
3) Create collections on the right side and drag/drop the files into them

Each try will yield only correct results on the KCM interface. After a commit and a hard reset (15 sec on the ON position), the Kindle always shows some empty collections and some collections with missing books. When I re-connect the Kindle to the PC, the KCM interface always shows the correct results on the right side.
