Books in .mobi format should be transferable to the Kindle app on your iPad. The easiest way to do this is:
1) Click on your iPad icon in iTunes
2) Go to Apps
3) scroll to the bottom, you should see the File Sharing area, and the Kindle app.
4) Drag the .mobi files to that window, and drop. They should transfer to the Kindle app.

The epub files cannot be read by the Kindle app. You can read them in iBooks, or use Calibre to convert them to .mobi.
