Customize the plugin to enable transfer of PDF files:
  • Preferences|Advanced|Plugins|Device Interface plugins|Apple device interface - 'pdf' should be checked

After transferring the PDF to iTunes, transfer the book from iTunes to your connected iDevice either by syncing or manually dragging.
