You can do that with an iPad and GoodReader. The 1st time that you highlight or make a comment, it gives you the option to create a separate PDF file and that one saves the additional comments. Not so sure if you can export the comments only.

On Android, you can also use RepliGo, but I have not checked about the exporting option either.

In my opinion, RepliGo and GoodReader are the best PDF applications right now. Their work on Android and iOs, on that order.
