IIRC, there were a few forum threads describing the settings for the userstylesheet.css (look for posts by Peter Sorotokin).
Edit: This applies only to ePubs, and not to PDFs, btw.

I found a userStyle.css file located at /.kobo/Adobe/ade/userStyle.css (from memory, I think the path is something like that). However, if I edit it, I don't see any changes. Furthermore, if I unmount the device, let it update its database, then reconnect, my changes will have disappeared from this file. I believe there's some kind of override built in to prevent changes.
