You can write and save notes to an epub file, but not to a PDF file. you can also make annotations directly onto an epub file. however you cannot transfer epub files with annotations over to the computer. At least, if you can, i can't figure out how. There is no place that the changes are staged. I would have assumed that they could be saved as bmp files linked to particular pages that could be overlayed on top, but if this is the case they can't be accessed from the filesystem in the normal manner
As far as writing notes outside of a book file, these can be transferred to the computer, as BMP files, but these are individual handwritten notes and are independent of any book files. This is the handwriting feature on the E60, which I find very useful, but i feel you may be wanting to edit book files and save these changes, and i don't think this is possible
