There are atleast 2 scripts available that try to scrape the ISBN number from the PDF file and rename the file to its isbn number. You can then import the ebooks into Calibre and do bulk update on the imported books.
Look for isbn.ps1 and the other is by me and that is a bash script that needs quite a bit of work beforehand.
