There are several ways to get a book onto a Kindle. Via 3G or Wifi, you can purchase and download direct from Amazon (or from your Dropbox folder, etc.) If you do this, make sure that you select the right choice in the dropdown menu when you buy the book. A book downloaded for Kindle for PC won't work in your Kindle -- you need to select "download to computer for Kindle" -- or whatever the wording is.

You can also download a book to your computer, and via USB drag and drop the book into the documents folder on your Kindle (there are no memory cards for Kindle).

Alternately, as you mentioned, Calibre will recognize your Kindle, and you can select books and sent them to Kindle from Calibre.

A word of warning: If you want to transfer many books at a time to Kindle (like 25 or more), it is best to do it when you can leave your Kindle plugged in and charging, because the indexing process can take a long time. Kindle has to index your books for the search function to work. There is a thread here on disabling this, but I wouldn't do it. It is very nice to be able to search your books.
