I just ran a quick test to check this.

One of the books I already had on my Kindle turned out to have page numbers. So I deleted it from the Kindle and switched wireless off. Plugged in USB to check that none of the files relating to that book remained, then downloaded the book to my PC - got a single .azw file. Side loaded that onto the Kindle, then disconnected it from the PC, and opened the book - no page numbers. Opened and closed the book a couple of times, but no page numbers showed up. So I turned on the wireless connection, and synched the Kindle with Amazon, then opened the book again - page numbers appeared.

So... the page number info is entirely contained in the .apnx file, and the only way to get that file appears to be by synching the Kindle using wireless. If you just load the .azw file, and keep wireless switched off, no page numbers.
