Hmm yeah. Its not quite 100% if you're using MP3s then as you need to select the next file manually. Not sure how you do the chapter marks. I just looked at the Kindle user guide again and it does show Audible books as one massive file with built in chapter marks. Thats why the player is treating each file as a single book.

I wonder if there is anything that can convert a bunch of MP3s into something that the audiobook player recognises as a book with chapter marks.

Yup. The unfortunate limitation on organisation is the same for the audiobook player as it is for the ebook reader
