I've had the FBReader installed on my Kindle and it was great, since you could adjust the progress bar to any degree, hell you could even change the thickness of it. FBReader displayed semi-pagenumbers. Original Kindle Locations are 128 Bit-Chunks. A FBReader Page is a 2048 Bit Chunk, which is almost as much as an actual page. With this method I didn't need any ISBN synchronisation.
But the best option on FBReader were the extra text lines. You could change the margin on the top and on the bottom, so that you could squeeze an extra one or two lines. And there wasn't an Percentage indicator which took an extra line.
The reason why I don't use FBReader is that the font looks worse than on the original kindle. Even if I use the same font, it doesn't look that bold and dark.
Since the update adds some additional files to every book where page numbers are stored, maybe it would be possible to manually add such an file, edit it with a text editor and add page numbers even to books which weren't bought on Amazon.com?
