Don't look at the Calibre directories. Instead sort in Calibre by "Date" and that will give you in the library view the ordering of the books added recently. Hopefully from that you can identify patterns of books in folders that did get added. Bear in mind I am not suggesting this is foolproof, it is just a "possible" idea that may help. Personally I would just turn on the automerge and run with that as I put in my very first reply to you - as you won't have altered the title/author on them which is the valid point that dwanthy mentioned.
