1) Calibre won't charge you. It can't.
2) Amazon/Kindle will only charge you under the circumstances set forth here (no charge if you use the @free address)
3) A web site can't charge you unless you give Calibre a username/password for a recipe fetching from that site. AFAIK, there are no passworded Calibre recipes that incur charges beyond a basic subscription fee, which you will already have paid outside of Calibre.
In theory, a website
could charge you any fees you've agreed to pay, and
in theory such fees could be per article, or per MB downloaded, or per access. However, as I said, I'm not aware of any Calibre recipes for sites that charge fees like that. You'd be more aware of it than anyone here when you signed up at such a site and when you gave a recipe your password for such a site. I suspect there are porn sites like that, or scientific article sites, or legal research sites that someone could write a recipe for, and if you gave that recipe a username/password, you'd get charged whatever fees you agreed to pay.
