This may be expected behaviour. On my reader, Calibre wipes not only the book, but also related files (the device stores a thumbnail and reading progress). If the Sony driver does the same, then your bookmarks would be deleted each time you delete a book via Calibre. Saving the relevant files manually before deleting might work for the sake of experimentation.
