I get something very similar on my Kobo Wi Fi occasionally. I don't lose any of my progress like you are and I don't get a strange glitchy looking screen, but I do get the whole deal where you hold the power button to power off and the screen just sits there. Doesn't change. You think it is still on, but you hold the power button again and the machine starts back up as if it was off. It only happens occasionally, but a very similar issue.
Because my screen just sits on the book or menu without changing, doesn't go all weird, and I do not lose any progress I just figure it as a problem (not serious) with the whole loading of the Powered Off screen during the shut down process. Yours sounds like it might be an actual problem and not a mere quirk/minor issue though because your Kobo is actually forgetting and going strange.
EDIT UPDATE: OK, I take the above back: mine HAS fogged my current position in a book when this improper shutdown takes place.
It happened last night. So I turned it back on, and then turned it back off properly. Today, I went to read my book (Doubt: A History) and it was back to where I had started my previous session NOT where I left off.
This is the first time the improper shutdown has actually affected my place in a book.
