Bricorn, glad to see it worked for you as well. I usually only clean out the search indexes after I have deleted a lot of books. I tend to add and delete a lot lately since it is so easy to do with Calibre. And you are probably right about the large PDF and Mobi books being your culprits. Some formatting seems to cause havoc with my Kindles as well.
