Virtually all Amazon (azw) books internally are Mobi files (drm easily removed and formatting very good), but there are many that are
Topaz files (viewed on the Kindle as SVG glyphs), drm easily removed, formatting and spelling the same as a first level OCR document. You can tell by viewing the drm infested book in Notepad++. Mobi based books will have MOBI seen somewhere in the first few lines. Topaz based books will have TPZ0 seen somewhere in the first few lines.
The other possibility is you're using a script to remove the drm that may not be the latest version or this book has something unique that the creators of the script haven't seen before so the outcome is less then perfect.
It might pay in the future to test your work flow on the free sample first.
