You wouldn't want calibre to automatically update. Every so often, a version comes out with a bug or two in it. Besides, it's not necessary to update every time. If you check the changelog before updating, you can check to see if the update has changes that are beneficial to you.

Personally, I just ignore the notifications and check at my leisure to see if an update is beneficial to me. Of so, I wait a few days to make sure nobody reports any bugs before downloading and installing.

If you want to turn off the notifications, go into Preferences and, under Behavior, uncheck Show Notification When New Version is Available.
