Don't know if this can be of any use.
Had similar problem when converting plain text: clicking the wizards for headers (without using it) I got a fairly good view of what Calibre was reading in the file. After a couple of trials, regular expression to detect chapters did ALMOST all the work. Had to refine through Sigil to split 5 chapters still overlooked.
