You must do something about these books, for ever-indexing books make your Kindle unstable.

Check by random search which book is still being indexed and throw all not indexed books (you can see that if you press enter=middle of the 5-way) off your Kindle. (=delete).
Then try to get these books on, one by one, and check if it's being indexed.
If not, delete the book again. If it's one of your own books: try to reformat from mobi-to mobi and if it's one from Amazon--email them and they'll reïmburse you.

Keep the Kindle always charged when loading a lot of books, as it takes a lot of energy, and the battery-indicator isn't always right.
I also found that my pdf-books got stuck more often than mobi-books.
