As ADE does not allow users to decide where it stores files:
On Windows 7:
%Root%\Users\(user name)\My Documets\My Digital Editions
%Root% = the drive your OS is on.
Or: C:\Users\(user name=your name)\My Documents\My digital editions
If you're wanting to back up the epub files, back up the entire "My Digital Editions" directory as there are three sub directories that hold annotations, the cover jpg files for your epub books, and an ADE restore directory.
I just load/add the epub files/books into Calibre from this directory and Calbre puts it's own copies in it's own 'user nominated' directories, and let my daily backup of the %root% (C:\ drive) take care of the "My Digital editions" directory backup.
Not sure about other versions of Windows or other operating systems...
